As well as using EndNote, I'm typing references directly into my word document, but they keep on disappearing. Why is that?

Simply because EndNote and the other method don't 'mix'. Either enter the problem references manually into EndNote and then insert them from EndNote into the Word document, or add them to the Word document once you've finished using EndNote.
